I think both sentences are correct, there is just a subtle difference that makes one phrase better than the other depending on the context:
eg.1 "Paris agglomeration municipalities have a dense population"
sounds better because the subject (municipalities) is close to the verb, which makes the phrase read straight.
eg.2. "the municipalities of Paris agglomeration"
is more suitable for a title because the emphasis is on the municipalities and not Paris or its agglomeration.
